"I'll see you in another life, Sister?" Annie could be Kate, any thing is possible. Ben Dolled her up and served her food on the beach. Her stepfather was a high racking officer in the army, the same army that Kelvin Inman was in. Kelvin joined the Dharma Initiative so why couldn't Colonel Steve Austen (The six million dollar man). The clues are there so it could happen.

I'm just being stubborn, but I don't care how many similarities there are between Kate and Annie; there's still one piece of evidence that counters all the others: their ages.  I don't care if Annie and Kate were both shown wearing the exact same necklace or something, I'd still say it was just coincidence.  The only way they could be the same is if one traveled through time, or if Annie has the same never-grow-old abilities as Richard.  And if the producers go with either of these routes, I, Brennan, the person who loves virtually everything the producers do with this show no matter how strange it is, will declare that Lost will have jumped the shark.  I'd still keep watching it of course, but I'd be rather disappointed.

The only way they could be the same without ruining the show (imho) is if Annie doesn't grow old for a very good reason and if she was taken off the Island, had her memory erased, and returned as Kate.  Because if Kate already knew about the Island and Dharma, it ruins the whole premise of the show.
